Do you go through customs in Athens or Santorini?
No. You have to go through Schengen Immigration at your first port in the Schengen area (in this case Athens). If the travel is on one ticket, the luggage will be checked through to Santorini, and will go through Customs there. Immigration (Passport Control) is the process that takes time.
